We are running the PublishContrib plug in in conjunction with HtmlDoc.
Currently we are publishing a document in a two step process. In the first step we publish the topics using plain skin. The generated HTML pages are than transformed into PDF using the HtmlDoc GUI. This PDF file is generated using the options listed below. It has a table of content and the sequence of the chapters follows the input sequence of the published html pages.
When publishing the same topics directly to PDF using the same command line options for HtmlDoc than in the GUI the generated PDF looks different.
- There is no table of content
- The order of the chapters does not follow the oder we have provided to the inclusion topic list.
The following options are provided to HtmlDoc using the GenOpt parameter:

Does anybody know why HtmlDoc output looks different when using a GUI or PublishContrib even though the "command line options" are the same?
