I am trying to setup TWiki on Stanford's servers, and managed to do so with one install, but with my second one (on an identical server), I've been plagued with problems.

It used to work until this morning when I tried changing the skin in TWikiPreferences to the nat skin. Then, I tried changing it back to pattern skin, but the page still would not render. The error logs don't throw any errors. Any ideas on what I should be checking?

I do not recommend to use the Natskin, it is unmaintained, has a big list of dependencies and is incompatible with the
SpreadSheetPlugin. The
PatternSkin is very flexible to customize to your needs, for example the new
TopMenuSkin that you see here on twiki.org since yesterday is derived from the PatternSkin. Details in
PatternSkinCustomization.
I tried to look at
http://www.stanford.edu/group/braincloud/cgi-bin/twiki/bin/view.pl/Main/WebHome but it redirects to a broken login screen.
Login via ssh to your server and fix
twiki/data/Main/TWikiPreferences.txt
with an editor. Look for the "Set Skin" setting and set it to
pattern

Thank you for the pointer on how to change it back to pattern skin. While that brought the wiki back, I am unable to get the header to work, and the default stylesheet looks weird. Can you try creating an account for yourself?

Do a raw view on the previous revision of your Main.TWikiPreferences, copy the text into the clipboard, do a raw edit of that topic, and replace content with clipboard. This should restore all settings to the previous state.
