Question

How does one deactivate a plugin? I thought one could simply add it to the DISABLEDPLUGINS list in TWikiPreferences. However, this does not seem to do it. For example, looking at TWikiPreferences for this site, EmptyPlugin is listed as disabled and yet it is also listed under "Currently activated plugins" and in InstalledPlugins.

Perhaps I am misunderstanding the specs here but if that is the case, then I would suggest (and offer) to revise the documentation to clarify this as it seems confusing at present.

TWiki version: TWikiRelease01Feb2003
TWiki plugins: DefaultPlugin, EmptyPlugin, InterwikiPlugin

This sounds like a bug of the latest TWikiBetaRelease on TWiki.org. Could you verify if this is really also the case with TWikiRelease01Feb2003? I am pretty sure that this feature works for that release.

Yes, I have confirmed that this does work properly with TWikiRelease01Feb2003.
