Is there any clean way to uninstall on linux so we can start the install from scratch?

Simply remove your twiki directory, restore from installation zip/tgz, and follow the TWikiInstallationGuide. You can use the ApacheConfigGenerator to generate a new apache config file for TWiki.

If you have existing content you can use the BackupRestorePlugin.
